When the Union captured Norfolk and Portsmouth in May 1862, the Virginia had no port to go to. In an attempt to go to Richmond, she was lightened enough that her wood hull was exposed before the pilots said she wouldn't be able to make it to Richmond even after being raised 3 feet. Flag Officer gave the order to take everyone ashore and to scuttle the ship. The powder was lit and the ship was blown up in the early morning hours of May 11, 1862.

Her ruins were salvaged several times during the 1800s.
